I've just downloaded OniSplit (I think I already had it since I installed AE), and when I open it the console window immediately closes...
I have the .NET framework installed.

It seems we need to add a note about this to the wiki page, because people commonly assume OniSplit is an application that will present an interface. It's really a traditional command-line tool, so you don't "open" it, you just send it commands. So, in Windows, that means opening the Console, navigating to the folder with OS in it, and typing "onisplit.exe -[some command] [folder] [file]". You could also put that command into a .bat file, of course, and double-click it.

Sorry, I read the onisplit commands on OniGalore wiki but I must be doing it wrong because none of them work... Do you have to put the OniSplit executable file in a specific place ?
What I would like to do is export the geometry of some level and open it with Blender.

It doesn't matter where OS is, because you pass it the path to the files and folder it's going to work with. I assume you've installed the AE so you have the .oni files already broken out for you, right? Did you try the -extract command at http://wiki.oni2.net/OniSplit#Levels ? If you were already trying to follow that, I think you have to post the actual command you typed in before we can help.

It does matter where Onisplit is if you are using relative paths.
Can you take a screenshot of the cmd window so we can see what is going wrong?
